I just adjusted the manual Cam Chain Tensioner, according to topics I found on 600rr.net. I spent an hour tuning and testing it. I've tighten the bolt just to hear a hardly noticable rattle of the CC.
Now there is a little, almost no rattle between 5,5k and 6k rpm, engine is smooth, as if it just left the factory, unfortunately now I hear a really quiet whistle at about 3k rpm, but only when I close the throttle and NEVER when accelerating or idling.
For example when I'm riding at 4k or higher rpm, close the throttle and there is no whistle sound until engine hits the 3k, then the quiet whistle can be heard and it fades away at about 2,5k.
I don't know, if it is normal or not, the whistle is really hard to notice, I even have to move closer to the gas tank to hear it, so maybe it is the airbox, but should it whistle on deaccelerating?
So it's a whistle, not a buzz or a whine? That implies sound by air movement, which leads me to believe it's intake noise or something similar. The air could be swirling somewhere and creating a resonance. Maybe at the throttle bodies since they are closed. And if it only happens at a certain rpm range with the throttle closed, that would mean that it's a certain velocity and volume of air that causes the resonance.
If this is the case, there should be no problem. But I'm not sure if it's air noise just yet.
Have you tried listening for it before adjusting the cct? Does adjusting the cct change that sound in particular? Do you have any way of pinpointing where it's coming from?
I'm getting paranoid about the sounds I hear from the engine, so I decided to re-adjust the CCT.

Nice! I'm glad you got it sorted. I'm going to be picking up a manual tensioner soon because I'm getting really tired of all that valvetrain noise.
For the new rattle, is it coming from the engine? I've heard some people experiencing some sort of rattle in/behind the gauge cluster at that rev range. Also make sure it's not anything connected to your key. I had a key ring on my key and I heard it rattling really loudly once and almost had a panic attack thinking i didn't tighten a bolt inside the engine.
Noises like these are so annoying. Notice them once, and you never stop hearing them and they drive you nuts.

The new annoying sound is not a rattle, it is a vibration. It is no related to the key, checked on that, I suspect one of fairings bolt or maybe the third eye, as I replaced the bulb recently and the rubber was squashed in some places, but honestly I have no time to check it out.
As for now I managed to get rid of these annoying sounds by using ear plugs Now I enjoy smooth roars of 600rr's engine.
