I believe the gas tank cover, front fender, tail section need to be 03 to fit the frame. Computer bits are engine year specific as well. Headlight needs to be same year as upper, as does windscreen. I "think" that's about it. At least off the top of my head.
*edit* I have a complete 03/04 oem body that needs some minor cosmetic work...headlight too some place. Pm me if your interested. I'll go take some pics and we haggle a bit. :-)

Front upper, mids, lowers, and gas tank cover will all fit without any modification. Headlight is identical 03 thru 06.
Only thing that won't bolt up without extra parts is thefront fender and rear cowl. If you wanted to use and 05-06 rear cowl, you would also need the rear subframe and battery tray, along with black plastic side covers. Exhausts are also only interchangeable with different subframe, due to mount points.
Switch gear is interchangeable. Gear shifters, brake and clutch levers and front master cylinder, rims, rearsets and other bolt on parts are mostly interchangeable. Suspension parts are different, but also swappable with extra parts (complete front end with triples) Tach is same 03-06.
Clip ons 03-04 are different to 05-06 (different bore size)
Upper cowls are different from 03-04 to 05-06. They will both bolt up to the mirror brackets and mids, but the ram air tubes are different, as are the windscreens.
As stated above, the entire tail section is specific to 03-04 or 05-06, including front seat. So mids, lowers, tank, and lights are 03-06. To make it simple, all the rest of your bodywork should be sourced specifically for 03-04.

I purchased an '03-04 upper cowl for my '05-06 (found a good deal and mine is trashed from an accident).
From what I'm reading and what yoshiharu said, it sounds like I can bolt it up just fine. Can anyone confirm this? Also from what yoshi said, will I need a new windscreen? I can't use my OEM 05-06?

From what I'm reading and what yoshiharu said, it sounds like I can bolt it up just fine. Can anyone confirm this? Also from what yoshi said, will I need a new windscreen? I can't use my OEM 05-06?

The upper will bolt to the mids fine (3 bolts on each side). 05-06 windscreen is different. I've never actually matched them up, but the 03-04 screen comes down further and meets the third eye...05-06 has about an inch of plastic fairing between the screen and the third eye (not to mention different part #s). Ram air tubes are different also, and 03-04 has those little ram air pieces that mount below the headlights.

Right now i have a 05 red upper on my 04 and it fit fine. The windscreen had to be swapped but looks ok.
