I've been lurking on the 600rr.net forums reading threads written by riders with similar symptoms and I still can't quite put my finger on what's going on with my bike.

1. Starts up cold just fine.
2. From when I leave my driveway I can hear the exhaust quietly sputtering during low RPMs.
3. Once the bike heats up, if I get down on it hard, it cuts out between 30mph-60mph. When it cuts out, it's just a sudden loss of power. The red light comes on, and I still have my cluster lit up. I can toggle the kill switch and restart it, but more often than not it doesn't restart because the battery died and I have to get a jump. When it does restart, I can ride for about another 20 seconds to 2 minutes before it cuts out again. When this happened to me the last time on my way home from work I limped it home but it was sputtering during low RPMs in flight.

The bike has about 10k on it, i've replaced the TPS before. The inside of the fuel tank does not appear rusted but the fuel pump assembly does. It has a full tank of clean premium petrol.

Also, the bike has a Power commander. I thought that was the issue so I installed some heat shielding under the tail hoping that would eliminate it as a possibility but i'll probably end up moving it to the tool box.

If the battery dies and you need a jump I'd start looking at you electrical system first. A bad battery can and will cause running problems.

Grab your service manual, go through the charging system tests and report back. Then take your battery to a shop and have it load tested, my local Batteries Plus can do cycle batteries, heard some can't. Most bike shops will be able to as well.

If that turns up nothing unhook your PC.

It's an 03, fuel pumps on these things are known weak spots, I'd look at that as well if it were me.

Update: I took the battery to NAPA and they said it's running 12V. The employee also did a low crank test and said it's good.

I didn't get a service manual with the bike, but i'm on the lookout for one that isn't ridiculously overpriced.

Question: Will a fuel pump from a 04' CBR1000RR fit an 03' CBR600RR????

yes they are the same. 03 and 04 bikes are identical except for paint.
I believe you misread his post (I did the same thing the first time I read it)

he asked if a pump from a 04 1krr will fit in a 03 600rr

to answer the question: yes, they both have the same part number and can be interchanged

Update: I bought a used 1krr fuel pump and a new tank (my old one is not only rusted, but also dented from when the bike was laid down last year). Thanks for all the rapid responses, they really help. I'll install and update with results.

UPDATE

Got the new fuel pump installed, new tank, and moved the power commander to a better spot for staying cool. Took the bike out for a test ride;

1. Bike wouldn't start. I jumped it with my car.
2. From the moment I started riding it was still running rough throughout the low to mid RPM range.
3. Went to fuel up, bike wouldn't start afterwards. Had to get a jump.
4. During idle the battery is putting out 12-13 volts with a battery jumper box attached. If I remove the battery jumper box cables, it puts out about 10-12 volts and is struggling to stay running, it pretty much dies unless i'm revving it.

I think it's the stator. What do you guys think?

So after being just totally overwhelmed by all the feedback and help, I decided to order a used stator. I'll update as necessary.

Huh, too bad someone didn't suggest your electrical system earlier.
