Today My battery died before I started the bike because it was sitting for a while and I forgot to put my battery tender on it. My clock and everything went back to 12:00, So my question is.. Am I going to have to remap my power commander? or can I just leave it alone and it will remember everything?

No you don't. The PC has an internal battery.
lol. the memory on the PC is solid state (non volatile). Meaning the data is permanently stored until overwritten, unlike volatile memory which would be erased upon loss of power. The map will still be there you get your battery back on there.
