What do you mean they don't line up? which direction are they off? is one higher than the other?

The forks are designed to bend before the neck of the frame does. The lower triple will bend after the forks do, then the upper triple and the steering stem. Then the neck of the frame.

I found the source of the problem.. The lower is bent

So the question is, if the forks and lower were off same bike does that mean forks are screwed too?

not necessarily.

honda lower triples are made of cheese. inverted forks are MUCH more rigid than standard forks, especially when compressed.

a VERY basic check for forks is to rotate the bottoms. if they spin freely with no binding then chances are your forks are ok. you can go a step further and take them apart to check for runout, but chances are if they pass the spin test they're ok.
