trying to figure out which model number is right

Long story short, my 03 engine died and I ended up dropping an 05 into it. I'm 90% sure I used the 05 wiring harness and I'm 100% positive I've got the 03 ECU in there now. There are dead spots when I get on the gas now. How wide the dead spot is seems to depend on the gear, how warm the bike is and how warm the air temp is to some degree, but for the most part, it's always around 4.5k and 10k regardless of how warm everything is and in every gear.

I'm hoping a power commander will at least help fix the problem (I'm going to need one anyway when I get the exhaust). The issue is, which power commander do I get? DynoJet lists two different parts for those years: for the 2003 use PCIII USB # 115-411, and for the 2005 use PCIII USB # 117-411. When looking at the microfiche, I can't see a difference in the wiring harness between years 2003 and 2005. That would lead me to believe that part #115-411 and #117-411 would both fit but that there's some other difference, potentially in the ECU.

So to summarize, 2003 CBR 600RR with a 2005 engine and a 2005 wiring harness and a 2003 ECU. Which PCIII do I get? Thanks for any help all.
