New bike, fairings not lining up after rad flush.

Long story short, bought a new (to me) 05 600rr and had flush the coolant as it was overheating. The bike temp is much better now but that's another story. A little back story is after taking off the plastics I noticed that the frame had a little scratch and a pinpoint dent on the right side. Which pissed me off because the dealer never told me it had been low sided. (Though I never asked so my fault i guess). Now when I went to put the plastics back in they didn't line up at the bottom front. It took a lot of strong arming to actually get them to connect down there and on top of that there is somehow two different style lowers because the rear connection doesn't match up. So I have nothing connecting the tail end of the lowers.
Now do your lower fairings match up and connect to each other easily? I'm just hoping that the frame is not tweaked. I still have warranty for another 20 days so I'm hoping to get this resolved before then. I plan on taking it to a honda preformance dealership to get them to check it out as well (not the place I bought it from).
Also how could there be two different lower fairing styles where it has the same connections in the front but different in the back?

I can take a pic but not until tomorrow. And no you can tell one of the fairings is newer (not gunked up like the other).
