Water in fuel tank. Bad idle. 2006 600rr

Got a lot of water in my tank. It rained and my fuel cap was not on the bike. I've lifted the tank, took pump out, took banjo bolt out, drained fuel. I put fresh 93 octane and put it together and it still runs like carp. I also found the idle cable just laying underneath the tank completely off. I'm not familiar where it belongs. It has a spring to it and it has thread towards the end. Please help.

First pass at the water issue would be to put some HEET (look it up on google, any autoparts store carries it) into the gas tank and let it run through the system.

It would be helpful to know what year your bike is for the throttle cable adjustment
