A starting problem!

So I just replaced all the damaged parts on my bike, which included all new plastics (Got custom Repsol Replica fairings and orange painted rims), alternator cover, and radiator pipe. So everything went well, except there's one flaw. My battery doesn't get charged, I basically have three starts and on the fourth it has a very hard roll over. Then I charge the battery and everything works perfectly! I bought a brand new battery just in case and still the same problem...

I had to fiddle with the alternator when replacing the cover so maybe I disconnected a wire or something...that is my guess on why the battery isn't being charged. Also, there seems to be VERY little oil leaking through the cover, almost unnoticable, could that be part of the problem?
